Okay, so I was thinking a little about a plot I've been having in my mind for ages ever since they introduced religeon into Forth gen series (Diamond and Pearl), specifically something which seems very, very close to Christianity if I catch right from the church NPCs' conversations/prayers.
Religeon's got to have leaders, and not all leaders are turn the other cheek.
Combined with the fact that most people in Pokeworld seem to be paganistic (seeing many legendaries such as Arceus, Dialga, Palkia, Lugia and Ho-oh as stand-in for gods), this is not going to sit very well with certain people.
I'm thinking that a priest might decide to take things into his own hands. He hates the fact that people are looking up to mere animals and thinks that certain types, such as Darkness and Ghost are devilry and unnatural. The fact that these creatures have the power to level whole mountains and tend to fly into spectacular rages does nothing to help matters.
He's charismatic, his sermons are full of fire and brimstone and he gains followers by the dozens.
He's got an underground coven of these fanatics to do his dirty work for him, and he's set his mind on one thing;
Taking down these 'False Gods', starting with the ones in Johto, Ho-Oh and Lugia, because these two in the series were the start of god-like beings whereas the three birds weren't at all sentient. These two were.
Due to his preaching, many towns and cities are divided and more Pokemon than ever are getting mistreated by the populace, because he believes that it is mankind's right to lord over all other beasts.
For specifics, he will, in the future target the remaining Tin Tower in Ecruteak and attempt to blitz Whirl Islands to drive out the family of Lugia rumoured to be living there. If possible, he's going to try and capture the youngling for himself to enslave and prove mankind's 'supremacy' over the legendaries, given the right sort of ammo.
His coven of followers is well-funded and well-armed due to his ties with many city officials.
For reference, one may read up on Reverend Stryker from the X-men series.
The main group of protagonists here would be the region's spiritual and nature-connected rangers headed by Morty, Lance's secretive and sly allied IPO members (Looker might be included) and possibly Lt.Surge's formerly defunct platoon of military hard-hitters . Trainers, depending on their preference might ally with either of the three.
